Martin,
I think there is no need to just use the mp4box executable directly. You 
understand the source code and 
create your own library for the container.

Source code is in mp4box, mpeg4ip and an existing c++ library for actually 
creating various types of mp4 files is at
http://sourceforge.net/projects/bento4/
